چکیده

In this paper we present a collection of results pertaining to haplotyping. The first set of results concerns the combinatorial problem of reconstructing haplotypes from incomplete and/or imperfectly sequenced haplotype data. More specifically, we show that an interesting, restricted case of Minimum Error Correction (MEC) is NP-hard, point out problems in earlier claims about a related problem, and present a polynomial-time algorithm for the ungapped case of Longest Haplotype Reconstruction (LHR). Secondly, we present a polynomial time algorithm for the problem of resolving genotype data using as few haplotypes as possible (the Pure Parsimony Haplotyping Problem, PPH) where each genotype has at most two ambiguous positions, thus solving an open problem posed by Lancia et al in [14].

Computational Complexity of Perfect-Phylogeny-Related Haplotyping Problems

Haplotyping, also known as haplotype phase prediction, is the problem of predicting likely haplotypes based on genotype data. This problem, which has strong practical applications, can be approached using both statistical as well as combinatorial methods. While the most direct combinatorial approach, maximum parsimony, leads to NP-complete problems, the perfect phylogeny model proposed by Gusfi...

On the Complexity of the Single Individual SNP Haplotyping Problem

We present several new results pertaining to haplotyping. These results concern the combinatorial problem of reconstructing haplotypes from incomplete and/or imperfectly sequenced haplotype fragments. We consider the complexity of the problems Minimum Error Correction (MEC) and Longest Haplotype Reconstruction (LHR) for different restrictions on the input data. Specifically, we look at the gapl...

An efficient method for multi-locus molecular haplotyping

Many methods exist for genotyping--revealing which alleles an individual carries at different genetic loci. A harder problem is haplotyping--determining which alleles lie on each of the two homologous chromosomes in a diploid individual. Conventional approaches to haplotyping require the use of several generations to reconstruct haplotypes within a pedigree, or use statistical methods to estima...

Phylogeny- and Parsimony-Based Haplotype Inference with Constraints1

Haplotyping, also known as haplotype phase prediction, is the problem of predicting likely haplotypes based on genotype data. One fast computational haplotyping method is based on an evolutionary model where a perfect phylogenetic tree is sought that explains the observed data. An extension of this approach tries to incorporate prior knowledge in the form of a set of candidate haplotypes from w...

Haplotyping, also known as haplotype phase prediction, is the problem of predicting likely haplotypes based on genotype data. In their CPM’09 paper, Fellows et al. studied an extension of this approach that incorporates prior knowledge in the f...
